Determining Individual Axis Scaling
If you have a carefully built mesh, you don't want the Pinning tool to adjust the relative scaling of the different axes. But if you are just trying to match a box, and don't have any actual measurements for it, you likely do want the Pinning tool to rescale the axes individually, so you can turn on the Width changes, Depth changes, and/or Height changes buttons.
Note that normally the pinning tool adjusts the distance from the camera to the mesh to make the overall size match properly. If you turn on all three checkboxes, Width, Depth, and Height, the pinning tool does that, but no longer changes the distance. It's a bit trickier for this to work as you add pins, so we advise not turning on all three checkboxes at once. Instead, you can adjust the distance later, see Adjusting Distance to a Mesh below.
Important! Do not turn on Width, Depth, or Height if you are pinning a rig. The sizing is completely determined by the rig; the distance of the rig to the camera will be determined.
If you are matching a cylinder primitive, here's a small trick. Assuming it is a true circular cylinder, if you're not sure of the dimensions, always turn on Height changes (only). If you turn on Width changes and Depth changes, they will be adjusted independently, usually resulting in an oval cross-section, instead of the desired circular cross-section. The same trick applies to pyramids and other objects that must stay "square."
