Editing Pivots
You can adjust the position of the pivots/objects with the same Edit Pivot tool used to adjust the pivot location of a mesh but applied to the GeoH objects instead.
You can turn on Edit Pivots from the main Edit menu, from inside the perspective view by right-clicking and selecting Edit Pivots on the GeoH menu, or by clicking Edit Pivots on the GeoH toolbar.
When Edit Pivots is on, it affects all perspective and 3D viewports. To be able to click easily on the pivots, hit testing against meshes is disabled in Edit Pivots mode. Be sure to work on the GeoH axes, not the meshes: you can control what is selected easily from the Hierarchy view.
Important: Be very sure to turn off Edit Pivots mode immediately after using it. You will get confused and frustrated if you inadvertently leave it on and try to do other things.
Normally, when you move a pivot, all the bone's children are "carried along" with the parent, that's the normal behavior with a hierarchy. However, you may sometimes want to fine-tune a pivot point without affecting the children. You can do that by turning on the Lock Children button underneath Edit Pivots on the GeoHTrack bar.
You can use the 3D panel's "Scale Tool" in the 3-D Viewports to rescale a bone if needed (hopefully very rarely). This should only ever be used early in setup, not after any tracking has begun.
